i had to do this on my 73 charger. the studs were long gone so i drilled holes ad used rivet studs for the molding on the roof. you can see the holes in my restoration thread (Swiss Charger) i dont think that a screw should be attached to your upper big hole..you would have to remove your glued headliner wen you like to remove the molding. the lower hole is like you mentioned for the spring bolt,you have access to this bolt by removing the sail panel.
for the quarter window insert installation i used 3M epoxy plastic repair material.this material will stay flexible and wont crack so easy as body filler.

The 3 holes at the bottom are for the Opera window pieces with the belt moulding piece. You secure them from the inside behind the interior Sail Panels. The 2 holes on top where the roof bends also is to secure that piece of the vinyl trim. These 2 holes help secure the trim much nicer than snapping onto the rivets because of how the trim bends at those points.
