This is what my trunk floor looks like. I could temporarily put a thick coat of rustoleum paint or something, but what's the best (cheapest) permanent fix?

If it is just surface rust, get a wire cup that can attach to a drill and wire cup as much rust as you can off of it, then get some naval jelly and put a few applications on as per the directions, finally I would use some Stops Rust rustoleum primer, then top-coat it in stops rust rustoleum paint. It should last a long time if it is only surface rust.

And PLEASE wear saftey glasses when using a wire wheel. A long sleeve shirt isn`t a bad idea either.

I've had rust flakes, drilling flakes, brake cleaner, and all kindsa stuff in my eyes. It's a long story, but I even got hit in the eye with velcro one time. I ended up in the emergency room for that one. So, I'm an AVID safety glasses user.

POR-15 works great if you buy the kit. It will last forever and stop rust in it's tracks.

I am no body work expert but have read that POR 15 works okay on rusty metal but does not adhere well and peels if the rusty surface is prepped (ground/wire wheeled) smooth. I know that to be true of other brush on rust converters that I have used.

already started with the Naval Jelly. The job would go a little faster if my air compressor was bigger than 8 gallons.

I know that to be true of other brush on rust converters that I have used. The kit is the way to go. I used the kit twice and followed the directions to a tee. You are correct, it's all about the prep work. While the trunk does not look that bad in the pic it would not take much to dress it up.
